This is likely to cost me a great deal of cred, but I've never been a fan of Zeppelin or JPJ. So I guess Flea by default.

They're both great. i think Jonesy has a way better tone then flea but i've always liked that milky bass tone as opposed to that brighter sound. flea is way better at slapping but i don't think JPJ has ever even tried to slap so that's kind of a wash. jonesy also plays alot of different instruments which i think makes him an overall better musician. we're also talking about one of the most under rated bass players (JPJ) vs. one of the most over rated bass players (flea) so i'm gonna say Jonesy since he needs all the credit he deserves.

I thought I remember reading Flea grew up playing classical piano.

Mark, that's just two instruments then. But he also plays a few different horns I think. I know for sure he plays trumpet

I was watching an old Nirvana concert the other night and out of nowhere, Flea runs out on stage and starts playing a trumpet solo on Smells Like Teen Spirit. Funny as hell. Surprisingly, he played it rather well.
